They aren't independent. They share a common ground reference.
The fact that the internal regulated +5VDC supply shares a common ground
with the external +5VDC supply but is derived from the 9VAC supply
demonstrates that there's no difficulty with deriving an external
ground-referenced +5VDC supply from the same 9VAC, provided that there's
enough current available from that 9VAC source.
