Have you looked at Matt Zucker's noteshrink? Not exactly what you're
asking, but still possibly useful for duotone work:

I did some brainstorming with Aaron (OP) recently and I think it would
be possible to do a good isolation of the second colour, automatically.
Might hack something up because the DATATRIEVE stuff is all printed in 2
inks. (Assuming noteshrink isn't good enough.)
